will not start filter cycle.- Clearwater Spa with Balboa Controller

After the spa had been unusable for two years, all is working except that it will not enter the filter cycles or run the pump for polling (temp check).

Background:

Clearwater StAndrews Spa built in 2006 with Balboa BC2003 Mach3 controls.

Froze two years ago and I shut is down because of the resultant leaks. This year replaced three manifolds and a bit of plumbing and now it has a slow leak that I am still trying to locate. I did use "Fix-a-leak" with some success and slowing the leak.

All functions work when manually started. low and high speed Pump1 and high speed pump 2.

Problem:  

After priming and initial startup pump and blower operation completes there is no other pump activity. As I recall, the spa would go into low speed pump and heating operation but there is no automatic pump activity.  The spa heats and functions timeout at 15 min as normal. The "Cleanup cycle" never starts. 

Troubleshooting:

I have tried these methods to fix it but unsuccessful.

Depowered and repowered the spa via the circuit breaker.

I have assumed it is a controller problem. I have reset the perisitant memory via the DIP switch, no resolution.

Cycled and set all the modes. No resolution.

Ideas:

Could it be a fuse? I will check them all today.

Dip switches set wrong for some reason?

Bad water pressure switch?

Did the fixaleak gum up something important?

Ghosts?

A very unusual problem, but I do not know the answer to your question, but I am interested to hear possible solutions.
